after wheat harvest i applied 2 tons of lime and plan to plant rye as a cover crop. do i need to work the lime in or let mother nature take it down for me ?

Depend a little on the fineness and ENV of the lime. But I say definately not needed if you only need 2 tons per acre.

want to reseed alafalfa this fall into a new seeding from this spring it is thin  what to know how much to seed and if timoty wood be good to interseed also

If it was less than 100 mesh lime than yes. The larger particles need as much soil to lime contact as possible to help them break down. Also when you put on a large amount of lime it tends to sit in a layer on the top of the soil. Applying finer ground lime in smaller amounts allows it to work into the soil on its own.
